Are there certain sections of the melon that produce more viable seeds? Blossom end maybe or does it really make any difference?

As long as the seeds are mature and well shaped I think it makes little difference. That said, I haven't heard of anyone doing a test that answers your question. The thing is, always plant plenty of seeds and have numerous plants to choose from so if a problem develops with one or two of your plants you still have others to carry on with your season in a timely manner.

I have wondered that myself since I often see a size difference from different areas of the fruit. In the end, I just pick through the seeds and toss any that are not up to snuff.
